If replacing the cell, what is the water in and water out end?

Hello Billy - The water can flow through the Hayward salt cell in either direction. There is not a set "in" and "out".

The label end with the barcode showing, is that the top or bottom? Ours has the barcode label upside down. Is this normal?

Hi, Joe. The hump of the cell is usually the top of the cell.

Will the T-CELL-15 work with an AQ-TROL-RJ control box?

The TCELL15 (GLXCELL15) is not compatible with the AquaTrol panel.
